EM 12c: Log in to Enterprise Manager 12.1.0.3 Cloud Control with SYSTEM or SYS User Fails (Doc ID 1643062.1)

Symptoms

OMS is upgraded from Pre-12.1.0.3 release to 12.1.0.3
Login to OEM with SYS or SYSTEM account fail, whereas successful with SYSMAN and other EM users. Login used to work with SYS and SYSTEM before upgrade.
Also SYS and SYSTEM are not listed under OEM Console Setup->Security->Administrators list
There are jobs and objects owned by SYS and SYSTEM accounts in OEM which could not be accessed due to this.

Trying to add the SYS or SYSTEM users may result in this message:

Error:
Administrator name system already exists.  Select another adminstrator name
