E1: OS: EnterpriseOne Does Not Respond to INI Changes

Symptoms
Changes have been made in the INI files and EnterpriseOne are not responding based on the modifications and continues to behave in the same fashion.
Also, Server Manager Console will display inconsistent INI values compared to the INI files.
Some examples:
- The JDEDEBUG is disabled in Enterprise server JDE.INI manually or using SM but E1 continues to produce logs
- In a multi-foundation installation, the new foundation services were starting fine but the old one was not.
- UserSession value is increased in the JAS.INI but the HTML client sessions are still terminated after the same time period
- The Result Set Timeout value is increased but HTML server appears to ignore this value
