"Resource does not exist" when creating CSElements or Templates via CSDT (Doc ID 1564758.1)

Symptoms

In Eclipse, when the WebCenter Sites perspective is open and you have configured it with a remote or local Sites instance as per the documentation, there is an error when creating CSElements and Templates. 

On trying to create a CSElement, the file is not created in the src/...  folder of the project but in a random directory such as /XXXX/src/... which causes eclipse to report an error:
"Resource does not exist".
We cannot use CSDT or Sites Explorer to develop code. How can we solve this?
