Undeploying in Autodeploy Doesn't Undeploy for Versioned Applications in WebLogic Server

Symptoms
When a jar file or ear containing jars deployed by placing in auto deploy folder, removing the files from auto deploy folder not reflecting in the WLS Console. The deployment still shows as active and manual undeployment gives below warning in console and no error in logs:
Message icon - Warning The application <application name> was autodeployed and may only be deleted by removing the file(s) from the domain autodeploy directory.
Message icon - Warning All of the Deployments selected are currently in a state which is incompatible with this operation. No action will be performed.
Restart of the Admin server fixes the issue, but cannot be the final solution.
Changes
Application is versioned (META-INF/MANIFEST.MF ) in the archive.
