How to Manually Configure OHS 12c? Files Edited Outside of FMWC (EM Console) Do Not Match Files in Instance Location! (Doc ID 2384699.1)

Goal

Installed and configured Oracle HTTP Server 12c Release 2 (12.2.1) collocated with an Infrastructure, where Fusion Middle Control (FMWC aka EM console) is working as expected.   

In some cases, a manual configuration is desired "apache style".  After manually modifying the httpd.conf and ssl.conf files in the file level and restarting the ohs1 service, it does not reflect any of the changes.  The updates are not shown in FMWC for those files under Advanced Server Configuration.

Is it possible to modify the .conf files manually or is it required to use the FMWC application to modify the configuration?
