When running IBR as a windows service, PDF Conversions do not look like the original

We have a Microsoft Word document that we check into the content server to be converted into a PDF. The resulting PDF does not look exactly like the Word document. We are running the PDF converter as service, but when we run it as an application the resulting PDF looks fine. Why is it not converting properly as a service?
