Symptoms

Custom theme used in a pop-up portlet expires when the user http session times out.

If you have a link in your parent portlet which opens a pop-up portlet in a new window then this issue occurs. After session times out as configured in 'session-descriptor' element of weblogic.xml, if you click the link for the pop-up portlet, it looses its custom theme. Subsequently It also causes the custom theme to expire on the parent window.
