During Endeca Baseline Update why does applyIndex() seem to delete the Supplemental Objects ?

 After running Baseline Update , the content items created in Experience Manager are visible as "supplemental objects" in Endeca jsp reference application."

The BaselineUpdate script, executes DistributeIndexAndApply.run();

DistributeIndexAndApply (Distribute the index and update the Dgraphs ) process consists of 3 steps

- DgraphCluster.cleanDirs() clears\data\dgraphs\local_dgraph_input folder and recreates it. 
- CopyIndexToDgraphServers() will pickup the contents of dgidx_output directory and make it available to *all * local_dgraph_input directory of dgraph servers. 
- It then runs applyIndex() which then seems to delete the supplemental object.   

Question - Why does applyIndex()  delete supplemental objects including indexed cartridges ?
