Running initialSetup.sh Overwrites CM Code That Was Deployed or Removed From SPLApp.war (Doc ID 2292380.1)

Goal

Whenever a customer deploys or removes new CM (Customer Modification) code to the SPLApp.war file, and then runs initialSetup.sh, the changes do not exist in the resulting SPLApp.war file.

e.g. The customer loads custom .jsp into the war file. After running the intialSetup.sh script, the customer checks the SPLApp.war file and the custom .jsp is not in it.
