Need to Implement Quotas on Existing System

Consider a Mail Service environment that has no Message store quota defined but where mails are deleted after 15 days and an application which sends mail to a mailbox which make it grow to over 2 Terabytes (TB) and nearly fill up all storage on one of the mail stores.
How can such catastrophic growth of a mailbox be prevented ? Is it by adding quota limitation or are there any other recommendations ?
Consider the largest mailboxes to be about 3.2GB size. So one option is to set mail quota to 20GB and still have plenty of space.
