Catalog Folder Permissions Wiped After R12 Upgrade

Customer has not implemented Sales Cloud.
Because of this, they want to prevent their users from seeing Catalog folders that pertain to Sales.
They have modified the folder permissions, for example, the Sales and the Procurement Catalog folders, to prevent non-BI Admins from seeing them.
Why when they Upgrade they have see their Catalog folder permissions removed and reset?
This has happened after their upgrade to R11, and then after their upgrade to R12.
