EPBCS/PBCS: Data is Deleted, when an Application is Restored with LCM and Clear Member Option

We imported metadata and used the clear member feature, then refreshed the application. After, we ran the refresh it wiped out 100% of level 0 Workforce data and 60% of level 0 Financial data in the application. All the metadata was still in the application on the front-end, so we aren't sure how the data on the back-end got wiped clean.
1. Is the "clear member" feature, then a refresh supposed to wipe out data even though all metadata still existed?
