When a large statement is executed interactively in MySQL Shell, it takes a long time to execute even if the reported query time is quick. The issue can for example occur when restoring a mysqlpump or mysqldump backup. If you wrap a SELECT NOW() statement around the large statement, you can see the effect, for example:
The test.sql file consists of the two SELECT NOW() statements with an INSERT statement inserting 17944 rows in between. Notice how the INSERT statement completes in less than 0.7 second, but there are 51 seconds between the two SELECT NOW() statements.
