Why are users seeing error message "You are not allowed to update Inventory Item because Line is Part of Configuration" when trying to use Substitutes for the Options in the BOM?

Summary of Issue
--------------------
Currently in the design phase of and Item Substitution project. The Item Substitution is a Key
requirement for Business. Business uses both PTO Model and PTO Kits. The requirement is that
Shippable Items under PTO Model or Kit can be substituted any time from Order Entry until
Shipment. We tried using Related Item features, but our observation is that it works only for
Standard Items. For PTO Model when wanted to substitute an optional item at order entry, user
received error message "You are not allowed to update Inventory Item because Line is Part of Configuration”.
For PTO kit it throws another error message but on the same line – “You are not allowed to update Inventory
Item because Ordered Item is an included Item”

Looking for the ability for PTO Model to change the related item to a substitute an optional item at order entry > receive error:
  "You are not allowed to update Inventory Item because Line is Part of Configuration”

Then for PTO kit, the users receive another error message but on the same line :
  “You are not allowed to update Inventory Item because Ordered Item is an included Item”
