Special Input Elements Are Not Getting Processed in Supplemental or Tax Separate Payroll Runs (Doc ID 2118105.1)

Symptoms

Special Inputs shadow elements are not getting processed for Supplemental or 'Tax Separate runs when Separate Check Input value is set to "Yes".

Example: 

An employee is paid a bonus and wants an extra lump  sum deducted for 401k.

Bonus element entry is set to Process Separate = Yes, Separate Check = Yes

401k Special Inputs has replacement amount = $500

Supplemental run is done and the bonus is paid separately, but the 401k deduction is not taken.  If the Bonus is set to Process Separate = No and Separate Check = No, then the 401k Special Inputs processes correctly.
