UPK: Knowledge Center Player Section Shows 2 Players With Same Name

Using UPK 12.1.0.x
Incremental publishing is replacing the entire library on Knowledge Center and sometimes creating a separate player with same name.
Customer would like incremental publish to work only to update the content that has changed.
The issue can be reproduced at will with the following steps:
1. Copy content folder
2. Paste->Special into new folder
3. Publish new folder to Knowledge Center
Due to this issue, users cannot determine which player has the changes.
