Running Patch Advisor Destroys the Instance

Symptoms
Running patch advisor (submitted request is AnalyzeSpecificPatches) from Oracle Applications Manager creates a java process Java_java_io_UnixFileSystem_delete which deletes the entire file system and hence completely destroying the instance. Everything under $APPL_TOP gets deleted and hence the entire system is lost.
The command $ strings -a core.22462 |grep Unix gives the following output:
