E-SEC: All Security Removed from Portal Structure when Running PORTAL_CSS and Using SQL Server Database

After running Portal_CSS in a newly upgraded enviroment on Microsoft SQL server all Security is removed from under all the folders in Structure and Content and users logging in can not see any of the menu navigation .
-Page access is set correctly under Peopletools >Security >Permissions and Roles >Permission Lists
-Permissions and Roles are assigned correctly to the users
-Under PeopleTools >Portal>Structure and content when clicking on ANY folder and then the Security Tab . it is empty (there is no Permission list assigned to ANY of the folders or Crefs .
Also when Public is selected under the security tab of any folder a SQL error is returned and the following error may appear in the app server log file :
[Microsoft][SQL Server Native Client 11.0][SQL Server]Arithmetic overflow error for data type smallint, value = 2097184.
[Microsoft][SQL Server Native Client 11.0][SQL Server]The statement has been terminated.
