Running the Security Tool steps AE tagged the permission lists with user that runs the AE process. Also some tags roles with the user that runs the process too.
This causes confusion for identifying customizations. Since the AE tags the objects (eg. permission list) with the user that run the AE, the compare report will kick out the objects as *changed.
There is no way to identify which customization are really customized by the client or are done by the upgrade.
