SRFDIFF Utility will Report Incorrect Output when Two SRF's are Compared that were Created from Two Different Siebel Repositories even if Those Siebel Repositories are Identical

SRFDIFF Utility will not report correct output when two SRF's are compared that were created from two different Siebel Repositories even if those Siebel Repositories are identical.
On the std application if a repository was exported and imported into the same environment and SRF's were generated from the existing repository and the newly imported repository, were compared via the Tools> Utilities> Compare SRF's, thousands of differences were reported.
Steps to Reproduce:
Step 1 - Copied the srf that came with Install for the back up
Step 2 - Performed Full Compile - Name it as srf 1
Step 3 - Export the repository using the command prompt
Step 4 - Rename the repository name in Siebel Tools.
Step 5 - Import the same repository again to the same environment using the command prompt.
Step 6 - Logged into Tools with new imported Repository
Step 7 - Performed Full Compile - Name it as srf 2
Step 8 - Compared srf 1 and srf 2. Noticed 103 differences
Step 9 - Again Imported the std repository using the wizard.
Step 10- Full Compile to generate srf - Name it as srf 3
Step 11- Compared srf 2 and srf 3. Noticed 105 differences
Also reviewed all the import and export logs, there were no errors.
