We encountered the same described in DocID 521788.1.
The symptom can be seen with BC: Account as well.
The configuration & operation steps of the customer is as follows.

1. Configuration steps:
1) Add column to Table:
Add X_AFF_ORG_ID(Varchar(15)) to S_CONTACT and apply.

2) Customize BC: Employee as follows:
Add Join:TEST - Name: TEST, Outer Join Flag: TRUE, Table: S_ORG_EXT
                  Join Specification:
                       Destination Column:PAR_ROW_ID, Source Field:TEST Id

Add Field: TEST Id - Join: S_CONTACT, Column: X_AFF_ORG_ID Add Field: TEST Name - Join: TEST, Column: NAME, PickList:PickList Internal Division
PickMap: TEST - Picklist Field: Id
                                                                TEST Name - Picklist:  Name
3) Customize BC: Position
Add MVF: Employee's Test - MuliLink: Employee, DestField: TEST Name

4) Customize BC: Account
Add MVF: Position's Test - MuliLink:Position, DestField:Employee's Test

5) Customize Applet: SIS Account Entry Applet Add Control:Position's Test - Field: Position's Test, Caption:Position's Test

6) Customize Applet: Employee List Applet Add List Column: TEST Name - Field:TEST Name, Caption:Test, PickApplet:
Internal Division Pick Applet

2. Operation steps(using Sample DB):

1) Navigate to Administration - User > Employees screen.
Set any Division to User ID: SADMIN (e.g. 1105 (Willow Heights))

2) Then navigate to My Account screen and create new account. Then you'll see SADMIN is checked as primary in MVG applet.

3) And then navigate to My Account screen and create new account. Then you'll see SADMIN is NOT checked as primary in MVG applet. No Match Row Id is set for Primary Postion Id. If Auto Promary of MVL: Position is None, primary will be set.

If Auto Primary is Default, the behavior seems to be affected by visibility or something.
So I'm wondering why Auto Primary = None ticks on primary flag.
I'd like to know your insight.
