Issue With Roll Up Views.

Issue with roll up views.
Customer had configured global accounts, a custom hierarchy and roll up views.
I am seeing an issue with the roll-up views. When i configured Opportunity roll-up view, it is rolling up all the opportunities of its sub accounts(but only the opportunities where the sub account is primary account). I am not seeing the opportunities where this account or any of the sub accounts(children in the hierarchy) is not the primary account. We have more than one account associated to each opportunity.
Here i only see all the opportunities associated with the account and all of its child accounts, where this account is set as a primary account, in the Opportunities-Roll-up list.
This is same for opportunities, contacts and activities roll up. Due to this user are unable to see all the opportunities, contacts or activities associated to this account and its sub accounts in the respective rollup view.

The issue can be reproduced at will with the following steps:
.Navigate to the Accounts screen > Accounts List view.
.Drill down on an account.
.Click the Opportunities-Roll-up view tab.
.The associated account hierarchy appears on the right side of the screen.
.All opportunities associated with the account and all of its child accounts appear in the Opportunities-Roll-up list.
Here you only see all the opportunities associated with the account and all of its child accounts, where its parent account is set as a primary account
