After Installing an IP2017 Update, Custom Files are Deleted / Lost

Information in this document applies to any platform.
Environment has been Upgraded from IP16 to CRM 19.6.
Custom scripts / files / images were placed in Application Interface server (for ex "*\applicationcontainer\webapps\siebel\files\custom"). Then Update 19.7 has been installed and all custom files are deleted. Is this an expected behavior?
