Siebel Upgrep Process Fails When Running Step "Fix column alignment for custom objects" For AlignApplet.jar

Symptoms
When attempting to run upgrade from lower versions of Siebel to IP2017 or later, upgrep failed at step ""Fix column alignment for custom objects" for AlignApplet.jar execution and the following error occurs in the AlignApplet.log:
INFO:Error in UpdateAlignment function
SEVERE:2
java.lang.ArrayIndexOutOfBoundsException: 2
at com.siebel.align_applet.AlignApplet.UpdateAlignment(AlignApplet.java:580)
at com.siebel.align_applet.AlignApplet.AlignUpdate(AlignApplet.java:285)
at com.siebel.align_applet.AlignApplet.main(AlignApplet.java:160)
srvrupgwiz.log shows as below:
(err=255) was returned by application (/***ses/siebsrvr/bin/../../jre/bin/java -jar /***/ses/dbsrvr/common/AlignApplet.jar /***
STEPS

The issue can be reproduced at will with the following steps:
1. Perform upgrade from lower version of Siebel to IP2017 or later
2. Make sure to copy ancestor repositories
3. Execute upgrep step and check to see if it is progressing well.
