Site Studio Publishing Utility Does Not Update All Linked Files (Doc ID 1316025.1)

Symptoms

The site is crawled and passed to the subscription, however certain links are not being updated. There is no error.  The site manifest shows that Url is "Http://" for those linked documents, but the site is "Https://".
