Changes are lost on Sites when using Eclipse/CSDT connecting to remote Sites (Doc ID 1617357.1)

Symptoms

We are using Eclipse/CSDT to connect to a remote Sites installation. Some changes are updated synced to Sites when edited in Eclipse, this seems to have caused changes on Sites to be lost.

For example, a flex definition was changed in the Admin UI to add a flex filter (a field copier filter). Some time after that we realized that the field copier flex filter was not working. We discovered that the flex filter was not working because the flex definition in Sites had lost the flex filter. The flex definition updateddate was recent and nobody had modified it.

Reviewing CSDT workspaces we could see that all developers had the incorrect flex definition modified at a recent time.
