Unable to Delete some Folders in WebCenter Portal Navigation While in Page Edit Mode

Symptoms
After creating a new Portal in WebCenter Portal 12.2.1.2 based off a custom template, 3 pages are not working properly. This use to work fine before but now has issues for any new Portal created from that template.
There is no option to delete the pages, and when deleting the folder that the pages are under it appears they are removed until you navigate away and come back again. They are still there and are not really deleted.
