Unable to Use Site Specific Email Template

There are 2 sites: Site A and B. There is a business requirement to send different welcome email with different URL for each site when a Contact (B2B User) is created. Account Activated or New Contact Added email is enabled but seeing below issues.
Symptom #1 - Email is not being sent for Site A, unless Site A is the default site.
Symptom #2 - When email is sent successfully, it is using another site's email template.
