How Can One Have A Manually Updated Automatic Freight Charge Considered for Removal at Shipping?

Goal
How can we setup to have the following scenario using a manually updated automatic modifier to be considered for removal at shipping?
Generic Business Requirements (all works fine)
Has e two automatic modifiers for Freight Charges
1st freight modifier fires during order booking with Shipped flag = No as one of the qualifiers
2nd freight modifier is also an automatic modifier but with qualifier shipped flag = 'Yes'
The second modifier fires, when the order is shipped, and the first modifier will be removed. This is working as expected.
New Business Requirements (does not work as desired)
Has e two automatic modifiers for Freight Charges but the amount on the first freight modifier is manually updated.
1st freight modifier fires during order booking with Shipped flag = No as one of the qualifiers
One manually update the value assigned by the 1st freight modifier; For example it applies at 10% and is updated to 5%.
2nd freight modifier is also an automatic modifier but with qualifier shipped flag = 'Yes'
Find that once the order is shipped, the second modifier is also applied without removing the first modifier.
How can one ensure the first freight modifier is also removed for this case at shipping?
